Fred, the protagonist of the series and the father and husband of the titular family, operates a bronto-crane - a Brontosaurus used for excavation - at the Slate Rock and Gravel Company. He is accident-prone, overweight, and enjoys consuming large quantities of food that may not be entirely healthy. Despite being prone to anger, often over trivial matters, he is a devoted spouse and father. Fred is skilled at bowling and is a member of the all-male "Loyal Order of Water Buffaloes" Lodge No. 26, which serves as a fictional equivalent to real-life fraternities like the Loyal Order of Moose. In season one, it was revealed that Fred's catchphrase, "Yabba Dabba Doo!", is the Lodge's official cheer.

As Fred's spouse and Pebbles's mother, she possesses greater intelligence and level-headedness than her husband. However, she has a tendency to spend money, often exclaiming her catchphrase, "Da-da-da duh da-da CHARGE it!!" together with her friend Betty. Although she frequently serves as a contrast to Fred's bad behavior, she remains fiercely loyal to him. She is also a highly jealous individual, and the mere suggestion of another woman, especially an attractive one, interacting with Fred quickly incites her anger.

Towards the conclusion of the third season, the youngest daughter of the Flintstones, known as Pebbles, makes her debut. Her typical attire consists of a hair bone to secure her ponytail, a shirt with a color combination of light green and black, and a turquoise and black diaper. Similar to her kin, Pebbles opts not to wear footwear or pants.

The Flintstones' domesticated dinosaur exhibits canine behavior. A recurring joke throughout the show entails Fred returning home from work, and Dino becoming enthusiastic, causing him to topple Fred over and shower him with incessant face-licking.

Although the Flintstones' pet saber-toothed cat is seldom seen in the main show, it consistently appears during the end credits where it tosses Fred out of the house. As a result, Fred is compelled to knock on the front door incessantly and shout "Wilma!" at the top of his lungs, causing a commotion in the entire neighborhood.

Fred's best friend and next-door neighbor, who is a prominent secondary character in the show, is almost six inches shorter than Fred and is also overweight. Although his occupation is unknown for most of the series, he is later shown to work at the same quarry as Fred. He has an ever-changing first name and is the founder of the Slate Rock and Gravel Company, which is still in business two million years later, operated by his descendant George Slate the Eighty-thousandth. In the early episodes, he was known as Mr. Rockhead and was a supervisor of Fred, but the two characters eventually switched identities and the shorter character faded away.

The Great Gazoo, a character from the Flintstones, is an alien from the planet Zetox who was banished to Earth. He possesses the power to warp reality and often helps Fred and Barney without their consent. Despite being from the future, he is unhappy with being sent back to the Stone Age. Only Fred, Barney, Pebbles, Bamm-Bamm, small children, Dino, and Hoppy are able to see him. Gazoo was introduced in the final season of the show.
